I have a development PC where I installed a personal certificate while
logged in as a user of a domain that no longer exists (the Win2003 domain
controller has been re-installed from scratch).

I am unable to log in interactively with the old account, because I am using
a new account with the same domain and user name as the old one.

When I try to re-install my personal certificate, it tells me the cert
already exists. If I try to remove it, that fails.
In Certificates administration snap-in I can't see the certificate.

I am a local administrator on the PC.

Is there any way to remove the certificate associated with the invalid
account?

Try deleting the user profile for the old user account. Logon as an
administrator and go to system properties/advanced/user profiles/settings -
find the account which probably shows as unknown user and delete. --- Steve
