You will see specific settings changed/added to your startup etc. if you
know what to look for. For more generic malware cleaning if that's indeed
your problem:

HijackThis will list processes on the computer, that are running, and that are
automatically triggered. A virus, which may make itself part of a trusted
program, will not be listed by HijackThis as a virus. Some known viruses do
produce side effects, which may be listed by HijackThis, and may be identified
in various databases such as Castlecops or Sysinfo.

The best answer to your question is generally not; viruses do not get identified
by HijackThis. Reliable virus detection can only be provided by an antivirus
program. There are several free online virus scanners.
