Is possible deploy CLM on a Windows 2003 x64 versión?

Not yet, no. Currently only the database can be hosted on a 64 bit server.
All of the other components need to x32. 64-bit is coming in ILM 2.

I thougth that ILM 2 will have only changes in MIIS component. There are
more features for CLM apart from the compability with x64?

The only other new feature enabled in the current beta 3 product is support
for 3rd party CAs.
More will become available as the release candidates start shipping.
